I just updated to this new version and I noticed the throttle control tables have changed and gears were added. The adjusted APP requested torque values that were part of the provided tune from the older version went into the netural table, is this correct or does it need to be readjusted to the individual gears?

The APP Requested Torque table has always only been used in Neutral gear. The name change just clarified that.
Since there is no acceleration in neutral, the table values are torque.
The per-gear tables are used for each gear. The table values are rate of acceleration. I believe it's meters per second squared (m/s^2).
Be very careful adjusting these tables. If you don't have smooth flow from one cell to the adjacent cells, you will get really jerky throttle.
