Tuning out popping on the shift

I've got a Miata with a Goodwin header, full exhaust and AEM intake.. Under medium throttle between 3500 - 5500rpm it gives a single pop when you shift. I've checked the exhaust system for leaks. Anyone have idea's on stuff to try in the tune?
This isn't a back firing issue either.. Feels more like it's connected to a slight rev hanging issue..
